You do not have to take it for a body integrity unless it is an autopac write off deemed repairable. If they failed it because of the rust then you only have to have the rust repaired properly for it to pass. The problem is , with labor rates these days, it's probably not a feasible thing to spend that money in order to sell it. If this rust is in a spot that may allow exhaust fumes to enter the passenger compartment that would fail and may be repairable. If the rust is in more structural areas, then it probably makes no sense at all to repair.
