I think that her comment just stemmed from a lack of understanding of the real "rationale" behind the holocaust. People today (at least in my experience) don't really see Jewish people as being their own specific "race" of people despite that being how they've been viewed historically for centuries. It's why antisemitism has been so rampant throughout history.
Whoopi [probably] just sees Judaism as a religion, rather than through the historical lens of race, which is why she said what she said. I doubt it's out of any sort of denial or hatred, just a lack of knowledge. It is hurtful however because like I said, there are centuries worth of pain that Jewish people have felt just on the basis of their beliefs and perceived race.
