My husband and I just went there for our honeymoon.
Highly recommend whale watching with Flagship...we got to see 4 gray whales and by booking online, you save 10%. It was about 3 hours and they were incredible. This particular line partners with a local aquarium so you're given so much information about the whales. You're also given a history of the bay which is just fabulous. I think we paid just over $80 for the two of us and it was absolutely incredible. We also did this between 2 big walking days and it was very comfortable and the sea wasn't too rough.
The zoo is very hilly but incredible. There are tours and a bus that you can take and ride around which we did a bit as we were getting very tired.
Sea World is neat, but again a lot of walking.
Seaport village was neat. Right on the water with a lot of restaurants and quaint shops.
The midway was awesome (old navy ship/landing strip), and if you kept to the top deck and first floor inside the ship, it would be very doable for your mom.
