Depending what you are getting done most often best to stay with OEM manufacturer they warranty for longest period example a turbo if you get changed elsewhere lucky to get 6 months OEM will give you up to 3 years

Needs transmission and brake line flush, as well as alignment done and cabin air filter. Parts was only 285, but when they tacked on labour, it came up short of $1100. It would have been more expensive, had I not just gotten the oil changed.

Out of all those alignment to me is something to do. This also depends on if the car is swerving to one side. Brandon roads aren't that bad vs winnipeg, so alignment issues may not be that bad. Cabin filter is a very easy change by yourself and should've been done at 25000kms.  
 
At 48000kms, I would pass on transmission flush. Also you may need your brake pads changed soon, depending on how you drive. If and when they change your pads, let them flush the brake lines at the same time.  
 
I wouldn't bother spending all that money in one shot.

Labour is very expensive at most dealers upwards of 110$ and that's where they make most profit. I don't make anywhere close to 110$/hr.  
So started learning few things to do it myself. At least the cabin air filter (also engine air filter) is something easy to do and only cost about 10-20$.  
Also check your owners manual and see what's required at your mileage. Dealers are notorious to create their own package with added things on top of manufacture's recommendation. Unless it's specified in owners manual, I would skip the fluid flushes. Otherwise take it to a third party shops.  
Did they check the alignment? If not it could be another unnecessary thing.

They just checked it when they did the oil change and said it was ok. I compared service requirements with the manual and they are double what the original estimate was when I bought it new 2 years ago.

I'd pass on everything you listed save for the cabin air filter. Not that what they suggested for you is a bad idea, it just isn't necessary at this point in time.  
 
Trans flush I'd do at 100-120k, and pretty much any shop will be able to do it.  
 
For the wheel alignment so long as you haven't had an accident that would knock it out of alignment, and you can't feel it pulling left or right I'd leave well enough alone. Once again most any shop can do that. And in no way at all would getting someone else jeopardize warranty.  
 
Leave the brake fluid until you need pads and/or rotors. Same as before any shop can do that as well.

We''ve used Active Muffler for years for both Ford and Chevy repairs. Dan can take care of warranty issues, etc., and much more reasonable shop rates.

It is more than a tad on the high side.  
 
What to do. Unless you see some tire wear in strange places I would wait and consider it later and especially factor it in when tire shopping. I assume you have been rotating the tires. If so if a alignment was needed they would tell you.  
 
Flushes. Both seem earlier than what I would think. On the tranny flush. There will be three price structures out there. Do not compare apples to oranges.  
 
Most costly. Flush/filter changes parts and labor included.  
Flush parts and labor included. The filter remains but no biggie the first time.  
 
The one I dislike is a flush where labor is quoted parts extra. Lots of weasel room for the shop then .  
 
Brakes. The flush! Again too early and I feel that a shop that does it has to really know their stuff and have the right equipment. Once one starts moving around possible debris in a ABS equipped car they have to get it all out. In this case you do need to trust your shop.

I can maybe understand the cabin filter and inspection at 48,000 km's but trans and brake flush and alignment seems sketchy to me.  
 
Never heard of a decarb before ?  
 
Are these things mandated for warranty or something ?  
 
Local ford dealer gave me the run around once on a warranty issue, haven't stepped foot on their lot since and won't, scumbags.

Cabin filter is usually behind the glove box and easy to do. Cost 20$  
You can skip the decarb and gold inspection.  
If alignment is good you don't need that.  
Only thing I would consider doing at dealer is tranny flush as it is a delicate part of the power train.

The dealer does offer this option. I don't know how long they have offered it. I just bought a 16 f150, and to receive this lifetime power train warranty they have some extra services that they want done. Not sure of the intervals(threw that paper out). If you do not have or want that warranty then just follow what the owners manual says.

I think pretty much all makes are starting to try force these extremely short service intervals on to the customers. It makes them more money on the service side and gives them an "out" on the warranty side if you happen to miss one of these intervals. I know people who own all makes of vehicles and all the dealers are the same. With the new, better oils and filters etc. these early change intervals are too soon. Not to say this is the right thing to do by any means, but my dad has had 3 Ford trucks all with well over 300,000 kms and one 400,000 kms, and not one of them ever changed the tranny fluid or brake fluid, and never had any problems with them. The rest of the truck was wore right out, but no issues with tranny or brakes!
